It's maybe arguable that your brain/head grows back, but even then it will be in a blank state and your character is now in an uncurable vegetative coma.
1) There is no definition of "coma" in D&D.
2) There is a specific example of a creature with regeneration which can explicitly regrow its head in the 3.5 MM1. (Ogre Mage)

It cannot. It even explicitly says An ogre mage cannot regrow lost body parts. What the text says it's that the head/vital organ must be reatached whitin ten minutes or the ogre mage bites it. So good luck recovering your brain from the mind flayer's digestive system.

PsyRef only can do skills and selected feats, not class levels or class features.
I am constantly amazed by how many DM's ban Tomb of Battle.  The book doesn't even exist!

If psyref doesn't work to reformat these kind of choices, there's still retraining/rebuilding. If the clone is not eligible for retraining/rebuilding, make the clone first, then retrain the original before eating clone.

PsyRef could re-pick skill points within a specific (ex) eaten thingy, along with the powers/spells.
Like eat a Cleric brain, repick Cleric spells because it's the casting ability, not the specific things to be casted.


But yeah, retraining works. Maybe doesn't do everything.
Rebuilding ... would get even more TO on Illithid Savant  :D

PsiRef should be able to alter class features, assuming they allow you to make a choice as to what to get.

Monk bonus feats, for instance, or rogue special abilities.
