Actually, we've been playing the "Crawling Darkness" rather than the "Playing With Fire" version of negative energy in this game... it fits better...

And basically, positive energy is associated with life and natural processes, and negative energy, uh, isn't... it's associated with the destruction of life and natural things... so positive energy is more 'natural'; negative energy is just a planar opposite...
Water is associated with life and natural processes and fire is associated with destruction, but that doesn't make fire unnatural. Likewise, negative energy isn't unnatural just because it happens to be anathema to things powered by positive energy.

Besides, positive energy is anathema to creatures powered by positive energy.

Here, I'll prove it.  Just go to the positive energy plane and sit around for a while.

Heck, come to think of it, I think you actually survive longer on the negative energy plane than elemental fire or water.

Guys I am sooo not having this discussion...  Suffice it to say that, for the purposes of this game, anything more than a quick, low quantity, transient amount of negative energy is Bad Juju.

have you thought of any way of dealing with desiccation or dehydration damage?

or being completely neutralized by quintessence?

No, not sure about the time / quintessence / remove from timeflow stuff.  I think the DM is using dessication/dehydration as fatigue/exhaustion.
