Here's the options:

1. Buffs end upon form change
2. Buffs are frozen in stasis upon form change
3. Buffs continue to count down duration while in a form
3. Buffs carry over to other forms

The point of suppression is to remove the aspect of Wild Shape/Polymorph/Alter Self + buffs. That's where breakage occurs.
If you don't want them to buff while polymorphed, make stat changes enhancement bonuses or something.  Or just say that you can't apply enhancement bonuses while polymorphed.

Half of the breakage of polymorph comes from the fact that it's so versatile.  The other half is that the designers of the game are stupid and they make open ended effects without considering that that really means.  Your easiest bet is to make up a bunch of different spells that each grant one form or type of form.  Have those form changes grant enhancement bonuses to ability scores rather than use monster entires.  Then you know what you're getting without looking in the Monster Manual and finding a big surprise.

Wraithstrike + Hydra form's basic problem is the hydra form anyway.
