Some consider the Trap Universe/Death Ocean to be that. Though they broke through THOSE, you can never be sure if they really got out of the Trap Universe.

However, I think the most awesome, non-super-powered, human villain ever is whoever wrote the last episode of NGE. Seriously...

Oh, that's standard Gainax procedure to give people a mind-gangrape on their last episode. It's a tradition for them, almost.
That wasn't a mindfuck. That was Shinji talking to himself for an hour and then...everyone's happy for some reason.
AKA, they lost their budget.

The author himself mentioned during the manga that making Evangelion was like therapy to him, as he was going through a tremendously bad phase of his life back then. Therefore, the whole deal with making what was initially an action series into one based off drama and characters with more screws loose than an android hooker was likely part of what he had in mind from the start.

Also, as mentioned before, Gainax traditionally makes last episodes that make you go "WTF?!", so Evangelion's ending was not that surprising.

Oh yeah, and the whole people suddenly go happy for whatever reason thing? That was all in Shinji's mind. The movie assumes crap hit the fan pretty heavily by the end of the series.

The thing I was referencing was the (almost) complete lack of animation in the last (two) episode(s).
