Instead of "mettle, but just for will saves", why not give it Slippery Mind earlier?  Or, rather, Partition Mind (from the Sanctified Mind). 

In general, if you want to use some standard ability (ie, Mettle) I think you should just use Mettle.

I like Slippery Mind and Partition Mind though.  Slippery First, Partition second.

Any reason you made the ghost step / ki uses swift and not immediate?

Mettle for Will only comes from the Iron Mind PrC. I'm not familiar with Partition Mind and am afb right now. What does it do?

I did Mettle for Will only because the Ki ability focuses on the mind, nothing esle. It's not a physical thing.

Slippery Mind at level 5 is WAY too early, imo. That's why it's at level 9. Anything early is too early, me thinks.

I made ghost step swifts because I left them what CAdv Ninjas had them ass.

I thought some of the Ninja ki abilities were immediate, sorry.

Partition Mind is from the Sanctified Mind (Lords of Madness) PrC.  Essentially, when you are affected by a mind-affecting thing you can for a limited number of rounds per day (X+attribute modifier) decide to be slowed instead.   Kinda like the travel domains x rounds/day free action.  Anywho, I've never looked much at the Iron Mind.

Incidentially, Clerics can get slippery mind at 1 (Liberation domain) ... or like nearly every fighter type I've played recently who dips cleric for the Liberation domain ........ but yeah I completely see your point.

Anyways, I'll take a look at Partition Mind when I get access to my copy of LoM again and give it a shot. I think I might prefer Will Mettle still, but we'll see.

And you're right about Slippery Mind and Clerics. I was drawing a mental blank and forgot they had that option. So would you say Mettle and/or Partition Mind is better or worse than Slippery Mind? I'm okay with switching either around.

For the "don't fail will saves on a 1" would it be more appropriate to give them a feat if a feat does the same thing?

You could do that. I actually threw it in as an addition to the 9th level ability. Kept the progression scale nicely, imo.

I suppose the feat could work there, but if you're referring to the one that allows a concentration check instead of a save, I personally don't see the "ninja" flavor tied into that ability as a bonus feat ;-)

Indomitable Soul from PHB2 is close (roll 2d20, take higher)

I always look for existing mechanics to shove in though, I could be blinded here.

Possibly.  I'll have to look at that ability too and see which two of those four (Mettle, Partition, Slippery, and Indomitable) will take the middle two Ki slots.
