A warforged or necropolitan would be great, since they can't drown.

Taking the monk ACF to walk on water would also be a good idea.

And with that, Tashalatora suddenly becomes a viable option, so we end up with some psions, ardents, and psywars (all of which are great underwater).

Also, a psychoactive skin of proteus is incredible here (as it is everywhere else). You've got any number of forms to play with in the water, from objects that don't need to breathe (and can be used as transportation) to animals that can swim or fly (and can breathe water if need be).

The tier system in a nutshell:

Check out aquatic elf, aquatic races, and races of air (they don't breathe). 

A ring of floating (Frostburn 111) costs 2,000 gp and keeps you on or brings you to the surface no matter what.  An aquatic weapon (Magic Item Compendium 28) costs 2,000 gp and removes the penalties for fighting underwater. 

Armor made from elukian clay (Arms and Equipment Guide 20) costs 1,000 gp to 4,000 gp and doesn't apply its armor check penalty to swim.  Buoyant armor (Magic Item Compendium 9) costs 4,000 gp and doesn't apply it's armor check penalty to swim.  Deepdweller armor (Magic Item Compendium 10) costs 12,000 gp, doesn't apply it's armor check penalty to swim, and lets you breathe water.  Gilled armor (Magic Item Compendium 11) costs 6,000 gp and lets you breathe air.  Blueshine armor (Magic Item Compendium 9) costs 1,500 gp and doesn't rust.  Durable armor (Dungeonscape 39) costs 500 gp and sort of doesn't rust.  The are many metal replacements for armor.

Aquatic crossbow (http://www.imarvintpa.com/dndlive/items.php?ID=2125) makes ranged combat underwater viable.
Druid spell Megalodon Empowerment (Stormwrack) can wild shape into gargantuan animals, such as whales (MM) or Zeuglodon (Frostburn).
Cloak of the sea (spc) gives great benefits for great duration.

Energy wall is a great power at sea. You can use [Fire] to create steam or to boil the sea, [Cold] to create giant blocks of ice, [Electricity] to (potentially) fry everything in the water within X feet (ask your DM), [Sonic] to deafen underwater creatures and to destroy water (and thereby sink ships), and to cockblock opponents' ships (rattle 'em apart with [sonic] or create icebergs with [cold]).

Really, there're tons of psionic powers that would be great in a seagoing campaign. Just look at astral construct.

matter agitation can boil water in 2 rounds, for only 1 PP. Boiling water deals 10d6 if a creature is immersed in it.
Clerics and Druids are like the 4 and 2 in 42. Together they are the answer to the ultimate question in D&D.

Makes you aquatic.  Woo.  You can't breathe air normally, but there's an item for 650gp that lets you breathe air for a week.

Is that also from Dragon magazine?  The only things like that I can think of are an auran mask (Complete Mage 134), which lets you breathe underwater for 10 minutes for 60 gp, and a breathing mask (Savage Species 46), which lets you breathe underwater (or out of water, depending on the version) for 4 hours for 950 gp.

Same mag.  Its for waterbreathers to breathe air, not vice versa.
